The Missed Time Report Plugin is designed to include all employees.
If you wish to exclude employees, you can create your own timesheet query and apply filters on it.
How do I stop employees that are on annual leave from appearing on the Missed Time Report
When we run a missed time report we are getting all the employees that have taken holiday appearing on it.
